So I found a thread about OP Engi, then read about Nome's post about official guide about how to counter the spidermine, hope its usefull.
Early Game
- Keep good lane control so you can see where Engineer is at all times.
- Counter-pick Engineer with Ophelia, Warbeast, Balphagore, or any other hero with summons.
- Take unconventional routes to avoid mines.
- If you know where the mines are, don't buy a Revelation Ward just yet. Let him waste his time placing a lot, then buy one to sweep them all up.
- Make use of his lack of Keg/Turret levels to kill him or his lanemate repeatedly. Just don't walk into traps (and they will almost always be obvious).
- Most importantly, don't be dumb.
Mid Game
- Buy more Wards of Revelation.
- Keep jungle entrances and river warded and in sight.
- Buy a Whispering Helm to dominate a creep, then use it to minesweep.
- Buy a Mystic Vestments.
- Start building a Puzzlebox.
Late Game
- Buy more Wards of Revelation.
- If you know where mines are, have high-HP members of the team buy Barbed Armor. Activate as you run into the mines; if there are enough, Engineer will probably instantly die. Repeat enough times and he'll complain on the forums.
- Upgrade your Puzzlebox to 3.

As easy as they are to counter, I still hate the change. You can't ALWAYS keep an eye on him, and he will almost surely draw you into his trap at some point in time.

Running through with barbed armor is hilarious, though, I don't know if this is really a counter so much as an annoyance, as you still take the damage.
